The black plastic box for the AIV by the driver side shock mount has a small crack on the bottom. would this cause some idle problems and running rough?

No. Your idle problems lie elsewhere. Where? Who knows could be a number of different things from timing, spark plug gap, holes in vacuum hoses, etc etc.
