Also have another issue when I take out of reverse then into first with clutch pressed down I get a grinding noise but car shift smooth thru all gears clutch petal is very very light sounds like pressure plate to me? Its not the Auto ECU unless it just went bad on you. You can keep the AUTO ECU with no ill effects, and I had the same grinding on my vert until I put in my 1pc drive shaft, don't know why that would make it go away but it did.

i have vert over 5yrs now , 5spd was first thing i did. did u replace clutch with new, new slave cylinder, and master? is tranny hi milage, used trannys all have very worn synchros will cuase a grinding prob eventually. if u didnt bleed system good enough cuase it to grind. bleed system again and if u have used slave cylinder pull boot back to see if its leaking inside. as far as running bad, check for vacum leaks and hoses not cracked on intake

I read up on some threads on how people ran AUTO ecu fine...
but personally I switched out to Manual ECU and it ran better than auto ecu.. I was having 1500rpm and etc.. and popped in the manual ecu and car was normal lol..

Do you mean idling at 1500rpm? If so that could have been because you did not adjust your idle. Mine did the same thing until I retimed the car and adjusted my idle down to 700.
