Okay so I go to the guys who made my custom exhaust and got the exhaust checked out, and the guy says it isnt the exhaust that is causing the vibration, it is something happening in the engine. What could cause alot of vibration from the engine?

when did it start?  anything happen recently?  any upgrades?

No.  I have not done anything lately.  Except put a C-West intake on the headlight.
