How to do cam timing?

well me and a friend removed the valve cover and the silver links which had red paint on them were exactly 2 teeth to the right of the indent on the gear, we put it so that the silver links were aligned with the indent and cranked it by hand and it felt like the valves were touching, about 2 teeth over from the indent one of the holes was painted red on each gear, we lined up the silver link with the red painted holes and hand cranked it and it was smooth. so we put it all back together, aligned the CAS correctly by FSM specs and cranked it and it makes a weird compression noise and doesnt start, almost sounds like exhaust is coming out the intake.. any ideas on how i should line things up?

btw hks step 2 cams 264/272 with stock gears
