ok here goes seeing as the list you linked to covers alot but is incomplete.
Also I do not recommend getting the parts from Nissan as it will cost you a lot more,besides possible unavailibility which I ran into.
So here is the list.

5 speed trans of course
trans lower boot and plate ( you can usually get with trans)
trans upper boot(same as above)
factory shift boot ( purchase new from Nissan)
engine to transmission backing plate
flywheel
flywheel bolts
pressure plate bolts
engine to trans bolts ( about 1 inch longer can obtained from local hardware store)
pressure plate
driven disc
throwout bearing
pilot bushing
clutch master
clutch slave (usually is on 5 speed)
clutch hydraulic line upper
clutch hydraulic dampner
clutch hydraulic line lower
rubber clutch hose to slave
bracket for clutch line
clutch pedal
transmission crossmember (5 speed one is reverse of automatic)
5 speed driveshaft

now here comes the work <img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/hehe.gif" border="0" valign="absmiddle" alt=':hehe:'>
I recommend cutting down your stock brake pedal with a dremel tool or die grinder. It is a lot easier than dropping your steering column to take out the auto brake pedal and install a manual one.
there is a outlines for the clutch master mounting bolts as well as the shaft to the clutch pedal on your inside firewall by your brake pedal. YOu get under there and drill these outlines out.
you are then ready to hang your clutch pedal and install the clutch master. You probably will want to cut your brake pedal at this time as the auto brake pedal will sit real close to your clutch pedal.
hang your clutch lines to at this time.
so you have dropped the auto and it is out of the car. remove the auto trans flywheel and bolts . put in your pilot bushing in the crank and mount the manual flywheel and clutch.
You are now ready to install your 5 speed. PUt it in. bolt it to the engine with the longer trans to engine bolts.
bolt up the trans crossmember.
it is now in. install your 5 speed driveshaft.
We are now on to the finishing mechanical side of things.
back to your drivers compartment. Now on S13's all you have to do is remove the auto trans shift lever bracket on your console (it unbolts from the undersider) . ONce you have done this you can mount your manual shift boot up to it. On S14's you need to get the complete manual shift bracket piece

At this time you will bolt down the lower shift plate to the tunnel. You then put the console piece and boot over it and wow it looks like the car came that way.
Now we are into the tricky parts . If you own a S13 you can get away with running the auto ecu. If you own a S14 you are out of luck you need a 5 speed ecu due to OBDII electronics.
Now on the S13 you need to hook up the speed sensor which if you have a trans from a S13 will just plug right into your existing speedsensor wire. If you use a newer 95 and up trans you need to swap out a manual 89-93 speed sensor because the sensors are different and it will not read accurately.
You also need to hook up your reverse lights which come off the center plug of your auto trans harness connections in your engine compartment. the wires are actually color coded and if you use a voltmeter you will find your exact wires .
YOu can butcher your auto trans harness to run this wire.
You do not need to hook up the 4th and 5th gear sensor.
I didn't hahaha, no problems.
If you want the clutch lock out I can get info on wiring it but I just ignored it. On earlier cars this feature never existed and unless you are prone to starting your car without stepping on the clutch pedal you will forgot it ever existed. <img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/hehe.gif" border="0" valign="absmiddle" alt=':hehe:'>
Ok on the S14 you have to install the 5 speed ecu and start a wiring game.Which means you keep your auto harness wired in and modify it . The basic connections I outlined above apply on the S14 as well . Technically on the S14 you can get away without hooking up your 4th and 5th gear sensor( I am not sure if it will throw code or not) you can also ignore your clutch lockout or wire it into the neutral safty circuit your auto used ( you are on your own on this . I know there is info on the web about it)
Well that is it in a nutshell the whole auto to 5 speed swap.
hope this helps you guys and you will be a lot happier with the 5 speed it really unlocks our cars true potential.

question, i have heard that even if you do the tranny swap perfectly you still won't have as good of a transmission as you would if it came from factory? is that true? if yes... how bad is the difference?

you listen to a lot of hearsay. Basically if you do the 5 speed conversion you are using a factory 5 speed because thats what you have to get. Its no different than stock. I think what whoever told you that was trying to say was , If you do the swap it won't be as good as if the car came that way from the factory.NOw that really all depends on if you do a good job installing . Fact is there are several people including myself running around SoCal with converted cars . We did it ourselves and I can gurantee if you got in my car you would not know it had been a Automatic its to factory spec except for the fact I am using a auto ecu because its a 91 and I can. It runs great I almost forgot it was ever an automatic.

well it all depends on what year. the 97-98 cars cost more due to harder to find parts. If you want I have a 98 5 speed ecu I can sell you for $150, then you are looking at your tranny which will run anywhere from $350-$500 depending on mileage and that will be one with under 100 thousand miles on it.
Then you just need the other parts listed above. I have sold 98 swaps with tranny for $800 but I won't ship trannies. It has to be in California. I have a buddy up north that spent $1200 all said and done. Remember you have to buy a brand new clutch and depending on which one you go with that could be another $120-300. Figure $800 for all the main parts without clutch, $50-100 for interior parts like a brand new shift boot and knob. plus the clutch price above. so $1200 is pretty realistic for a 97-98 Now if you had a S13 it would be another story . Its much cheaper for us because we do not need to use the 5 speed ecu. the parts are cheaper and easier to find. Of course a low mileage trans is gonna cost either way. do the parts have to be from the same year 240? or just as long as it's from s13 to s13 or s14 to s14 we should be ok? how about a 90 sohc to a 92 dohc? would i be ok with that? thank you! bye

not all of of them. i.e. the clutch dampner changed from 89-90 to 90-93. After 93 the only difference was the mounting bracket . As for ECU's the S13 5 speed or auto ECU will work. for S14's you will need the 5 Speed ecu as stated above. Your clutch pedals between S13 and S14 had differences as did interior shift boots again this is stated above. Trannies can be swapped from year to year you just have to use the right speed sensor again this is stated above. You can do a SOHC to DOHC thats just a wiring issue on the engine itself i.e. different harness's for the SOHC vs the DOHC

you should indeed get most of the parts with a front clip. but your clutch hydraulics lines from the clutch master are going to be shorter due to the right hand drive versus left hand drive.

well you will not need a new flywheel if your getting a clip because it will already be in as well as your clutch. you are not looking at much of any costs beyond the cost of your clip. basically you are going to be buying a new shift boot for your interior and possibly a shift knob.

if you doing JDM S13,S14 or S15 6spd swap.
you can use almost everything from the front clip to convert auto to 5spd or 6spd.except the brake assembly must use from USDM 5spd.....thats it.you wont have to spend extra money to get all the little parts since you geting a complete JDM front clip anyways dude.contact:Edwin from cartunemotorsports.com he can help! &nbsp; <img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/wink.gif" border="0" valign="absmiddle" alt=''>

im just bumping this up to try to get more attention to it.. because nobody answered my last question.. and if i post my question ill get flamed the hell out... ok... my last question about this.. hopefully... out of that list.. what can't I get at a junk yard 240SX? or can i get everything at a junkyard? what shouldn't I get from the junkyard?

in response to your question yes you can get everything from a Junkyard 240sx provided the Junkyard has not torn the car apart. Nine times out of ten the take parts off the car and throwout a lotta shit . It happens . Some of this stuff they don't consider to have value so they don't care.

I got all the parts that I needed from the junk yard except the starter bolts and the dust cover (that mounts on the chassie of the car to keep the out side grime out...) in all I paid a little less than $500 everything i needed (Miles on the manuel trans 80,000)

*It took me one day for the pedals (I had to take the whole dash off and lower the steering wheel and then I could take out the auto break pedal and put in the Manuel THIS WAS HARD)

*Another day for the trans it self (the hardest part about this was getting the stupid auto trans out there is a six or seven inch shaft on the auto... MAKE SURE you get something under it to catch the trans fluid it REALLY pours out)

*And then one more for the clutch lines and electrical and other odds and ends...(the BIGEST HEADACKE not knowing which wires to jump and which wires where trash)

*PROBLEMS I ENCOUNTERED
**The slave cylinder bleeder valve broke off (had to buy a new one I think it was $30 got my bother to buy that for me <img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/biggrin.gif" border="0" valign="absmiddle" alt=''>)
** I had to drop the exhaust and snapped a bolt on it <img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/crazy.gif" border="0" valign="absmiddle" alt=':crazy:'> DOPE!<img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/crazy.gif" border="0" valign="absmiddle" alt=':crazy:'>
**Starter fell off do to the bolts where not long enough (that was scary I thought I lost my drive shaft or something)
**Not knowing which wires I was to jump!

This was my first mod on my car and well I love it!

Make sure you get a
+ Clutch alignment tool &nbsp;
+ Flare nut wrenches
