Question transmission too far right

so i havent found anything on this i have a 93 240sx 5 speed im pretty sure it wasnt converted from auto but my problem is the tranny doesnt center up with the hole that the shifter comes out of. i first thought the shifter was bent but after looking at it more i can see its the tranny. how does this happen and how can i fix it . thanks in advance.
