1996 s14 auto to manual now check engine?

i have a check engine light now after swapping to manuak. Its all automatic tranny codes. Torque converter codes and sylinoide bs. all automatic stuff. So now from my understanding i need a manual ecu to get it off am i right? And my car is a 1996 so its obd2? what ecus will work only a 1996 right.....?
