I'm currently removing all of the engine wiring. When I pull the engine will this relay and all wiring on the passenger side of the car come with it? The new engine should have a relay like this if it includes the entire engine harness/ecu right?

No, the relay box stays on the body
Just unclip the engine harnes from it
