I just recently installed a new clutch into my car along with a new release bearing and pilot bearing. Had the car still on the lift started it and put it into gear and let it out and the tires starting spinning no problem, no issues with putting it in to gear no whining when the clutch is disengaged or engaged. After putting it back on the ground and going to back it out the car wont go into gear easily, you have to force it to go in and reverse just grinds. Slave cylinder extends just fine and the pedal feel is a tad bit stiffer then the previous (same type of clutch). The only issue i had while installing the clutch was that the pilot bearing no longer spins freely within the crank, pilot bearing is flush as the FSM required. I'm at a loss as to what this could be since it went into gear and drove just fine at first. Any ideas?

Motor is an s14 SR as well.

You should probably start with bleeding the clutch, not everybody has a lift and shit!;) The pilot bearing gets spun on! that's why it doesn't spin freely, unless you have the roller bearing type.

^ i second the clutch bleeding idea. Are all the gears hard to get into? What shifter are you using? maybe the plastic bushing at the end of the shifter is worn? Did you take apart your trans while it was out?

p.s.- i have an extra nismo roller pilot bearing fs :]

stock KA/SR pilot bearings are a self lubricating interference fit type. they dont spin in the bearing journal. anyway, did you make sure to grease up the throwout bearing and pivot ball? take a peak through the inspection plate and make sure the clutch fork hasnt fallen off its pivot.

did you make sure to apply proper torque to the pressure plate? see if there are there any debris between the friction surfaces.
did you get your flywheel turned?

i had this same problem with a civic about 2 months ago. turns out one of the spring retainer lips sheared off and got lodged between the friction disc and pressure plate. the throwout bearing, m/c s/c and pressure plate did their jobs.

there is an adjustable nut on the clutch pedal assembly (for s13 at least) that might need adjusting, when I did my sr swap my car wouldn't go into gear easily as well but the slave cylinder was extending, just not enough. After adjusting the adjustable nut, I was able to bleed the system properly and get the car to fully go into neutral.

I will be bleeding the clutch tonight after i get off work.

Every gear is hard to get into, the trans was never taken apart when out of the car. I'm using the stock shifter and the plastic bushing looked fine will inspect better when i get home.

Flywheel and pressure plate were torqued according to the FSM, flywheel was not turned due to it having >5k miles.

As said above, keep bleeding the clutch
