As anywhere they have housing agents and the area you live can have factors on the price. My ex lived in Setagya Ku in a nice area. It was pretty expensive but fairly big for Japanese standards. Others areas were alot more for less. Look at the tokyo metropolois or gaijin pot forums as they have good info.
