I been searching the internet and want to make sure that I am doing this correct before I order the shims. I am installing Tomei solid pivots into the head. I made the shimmy tool from harbor frieght. Please let me know if I am doing this wrong or right. Thanks!
1. Install the guide on one valve.

2. Put the tool on the guide and hit the zero button.

3. Move the tool to the shim side and take the reading. It said -2.90.

From here, do I just get the shim that 29mm?

I don't really know much about this procedure, but I can tell you that 29mm is almost damn near 3cm which is no where near the size you are looking for. Try 2.9mm lol...

If this is for a stock head, you want the difference between guide y and shim x
if your guide is 2.9 then what's going to make the arm level = x shim size
All of your guides should be the same size, then measure the absence of shim

I'm sure there is more than one way of measuring the size of shim you need. The way I've read about was from this article: How to Build a 9000-rpm Head for your SR20DET (http://www.nicoclub.com/archives/how-to-build-a-9000-rpm-sr20det-head.html)
It's all the way at the bottom.

The cams I am using will be Tomei pro cams, the vale & springs are Supertech and Tomei solid lifters. The Tomei guides came with 2.8 & 2.7 guides and shims.
The guide is 2.7 and when I measured the shim side with no shim it said -2.9 which made me conclude that I needed a 2.9 shim to level it out.

Measure twice! and zero out measure again.
I mentioned solid vs hla because I do my solids tight, since they will be checked often.
HLA can be done more loose.
What ever guides you use, try to blue print and use the same for each side.
Like all your ex valve would be 2.8 based intake 2.7. you're making this head, it should be your design.
I can't say you measured correctly, but if you measure them all the same way you should be good. Put the guide in, take your measurement and verify, move it(gauge) to the adjacent valve and measure, is it off or is it the same, then do the math. You could also measure the same guide on the other valve, then do the math and you'll be able to verify when you mount the rockers. Just pay attention, the tools you're sing makes it easy.

put both shims in then measure the difference, then order shims to adjust for the difference so the rocker arm sits level.
