Make sure it is bled completely before anything. If that doesn't work it sounds like your slave cylinder.

That^^^^ and also from what I've been told the 1st gear troubles have to also do with syncro alignment in the gearbox, and you need to shift it to another gear in neutral, then try again to get it in gear...

Again, try bleeding, then slave cylinder and master cylinder replacement before taking on your gearbox...

Iirc you can't bleed the master at the cylinder, I've never worked on a car you could when a slave was present...typically the slave is where you bleed it...I don't think your master is bad fyi because typically when that happens it just goes to the floor or before it totally fails you have to pump it to build pressure...in all honesty because you said the clutch wont come all the way up, I want to say you have air in the system, and bleeding the system at the slave should solve it as long as the slave isn't bad...plus check your fluid level in the reservoir, im guessing when you changed the trans out you drained a lot of fluid and/or sucked a slug of air into your clutch system...

Now again from what I understand your issues with getting it into gear might be completely unrelated to the clutch pedal and clutch system needing bleeding and or repair, in which case you either need to live with it or crack open the gear box and align some syncros

It's the hydraulic system, check the MC and slave for leaks and replace as needed

If I was you a would replace the slave at the same time it's like $20 and remove the stupid damper thing under the car on the line, makes it so much easier to bleed

just follow the line from the slave cylinder, its a block thingy with the clutch hard line attached to it...I deleted everything from master to slave using a auto to manual conversion line for 30.00 ish or you can just bend the hard line
