What is this thing on the bottom of the throttle body, and can I just leave it like this since it has no lines going to it, or will I have to weld the holes shut?

Also, what is this? Can I just weld this shut too? Doesn't look necessary at all.

why in the first place are you removing the emissions. They have absolutely close to zero effect on the horsepower of your engine.
I suggest you learn more about how your engine works and the emissions before thinking that just removing them is better. You do live in California and bi annual emission tests do exist statewide. Taking them off will just make you cuss later on when you have to put them back on to pass a smog test.

Because I'm building a Ka-T, and I don't want that shit on my engine? It's not like this is the motor in my car and I'm just fucking with it to fuck with it...This is going onto a fully built KA and I dont want any unnecessary crap.

I don't care about smog.

Seems to my as it was just an unnecessary coolant "route"

The tubes on the tb are for ur coolant. I'm not sure about the second pic tho.

They're coolant lines meant to flow to the TB to help on Cold Weather Conditions. Since you're in Cali it more beneficial to have it bypassed. I personally use the line to provide coolant to the turbo. If NA I just bypass it and loop it back to the other end.
