all your fuses/relays good? have you gone through the new wiring you did? did you do any soldering? if so you may have a bad ground from it. i've had that happen before. just some suggestions.

The only soldering I did was on the MAF signal and ground wire. The relays work if I manually ground the wires that the ECU should be grounding, all the grounds seem to be fine, power gets to the ECU, it's just the 2 wires that are supposed to switch to ground from the ECU to trigger the relays aren't switching over anymore.

Try disconnecting your battery, then unplugging your ECU. Wait a minute, then plug the ECU back in, then hook up the batter again. Then try to start it and see what happens. Sometimes the ECU just needs to be reset. Make sure all your connectors are good and tight too!
