The top connector is E12. It has 2 wires: Black/Yellow and Black/White.

It goes to the inhibitor switch to divert current away from the starter solenoid when you turn the key to ST when the shifter is not in P or N.

Jumper these two wires together.

The brown connector is the E15 plug. You do not need any wire from here as it is used only on the auto. The wires change colour on the lower harness side so be careful and don't get confused. The FSM only documents colours up to the engine harness.

You only need the VSS and reverse lights off of the transmission harness.

Pull the E14 plug. It's the grey one above that brown plug. Clip off the wires on the lower harness side. Connect Green/White and Green/Black to your reverse switch on the manual gearbox. It doesn't matter which way you connect since the switch is nonpolar.

The VSS is on the E11/E201 harness. It's the one with 4 pins. Connect Yellow/Black and Yellow/Blue to the wires on the vehicle speed sensor (VSS). It's also nonpolar.

No other sensor on the gearbox is used, including neutral, and 4th/5th gear on the KA gearbox. You can remove these sensors and plug up the holes with pipe plugs.

Be careful if you use an OBD-II KA manual transmission since it has a hole for the crank sensor. You need to do something with this. Search for suggestions.

Any other wiring questions for the manual swap you can ask me.

Plus that looks like it's a single cam shell so the wiring is a little different than the twin cam FSM you find online. Mostly the auto wiring is slightly different.

You can ask me if you get confused.
