Stock Side Mount Intercooler Modification?

While trying to resolve my boost leak issues, it came to my attention that the stock side mount intercooler piping has various places where it recirculates/bypasses the core.

I'm wondering if anyone has modified these recirculated/bypass points so that airflow goes directly from the outlet to IC to throttle body. And if there any ill effects/problems.
