Josh,
First off there is are on only a few sensors on the manual trannie/dif, in your case there would be only one IIRC cause you don't have ABS. I have heard of people just swapping the trans with no ill effects. But I would do it by the book and get a 97 manual ecu. I think all the pinns are in the same spot, just those for the transmission controler are not used.

Josh, you will need the 5 speed ecu I have a 97-98 manual ecu if you want it. As far as wiring goes all you have to do is modify your auto trans harness so you can hook up the back up lights and the nuetral /clutch lockout sensor. You do not need to hook up the 5th gear sensor . Oh yeah go take a look in the faq section its all there <img src="http://www.zilvia.net/f/iB_html/non-cgi/emoticons/wink.gif" border="0" valign="absmiddle" alt=';)'>
