check ignition wiring/switch.

you can kill the motor by pulling the ignition relay in the fusebox on left side of engine bay. save your tranny...

FYI, the alternator provides power to the car when the engine is running, not the battery. Removing the negative battery terminal can have many adverse effects (blowing lots of electrical stuff) because you are essentially removing the cars ground. As others stated, check the ignition switch.

Yes. Check ignition switch.

Check the wires under the columb, make sure the wires aren't exposed.

is the engine still running w/ key off or engine off ignition still on when key off?
if the engine is still on when key is off sounds like dieseling aka carbon build up or bad timing/idle or both. but it's only happened after you installed the starter. what else did you do ?

I had the same problem not too long ago. Turned out to be the ECU. See if you can find a friend who will let you use theirs to test.

I had this problem with my car couple months ago. It was my ignition switch.
