ka24e engine & transmission clearance

After pulling my old engine out I decided to buy new motor mounts for it, ordered them from rock auto, received them in the mail after a few days and well last night I finally installed my rebuilt ka24e on my s13, however the transmission and the engine block dont seem to line up, theres a gap of about 2-3 inches between them, and the engine seems to sit a few inches higher than how it used to, my theory is it does because im using brand new motor mounts, but my question is any idea on how to close the transmission and engine block gap?? Ill be working on it again tonight after work and my days off, thanks guys

Wait did you pull the engine and trans together or did you just pull the engine while leaving the trans in the car?

Put a jack under the tranny and unhook the transmission mount. This should give you enough wiggle room to slip the tranny back onto the engine. Your probably going to have to loosen (not remove! Just loosen) the engine mounts if their tight to get the tranny mount holes to line up when your bolting everything in.

Also, did you remove or replace the clutch? If you did not reinstall with a clutch alignment tool, this can cause binding as well.
