i know exactly how to do the 300zx brake swap on an s14, but my real question is, would an abs brake system(master, booster, calipers) from a 91 300zx work perfectly fine and retain its abs capabilities when swapped onto an s14 with abs?

You would not use the master cylinder or the booster, they are not very much bigger than the existing parts on the S14. ABS equipped cars run a larger cylinder and booster already.

do you know if all harnesses would line up and would the system act exactly as it would with the stock setup? (mines the better braking capabilities)

Harnesses for what? All you do is bolt the calipers/rotors on. Done. Nothing else needs to be touched.
