TCM module ??
I know Trans control module but after a 5 spd swap does it do anything? control or change any operation? can it cause any running issues (bogging?)can I take it out throw it away??Where the hell is it??

Doesn't do anything anymore, don't worry about it.
As for location, it's on the passenger side behind/near the ECU. You can get a more exact location by looking @ the FSM (you can download those if you don't have one).
