"doing it" while the motor is out can be a slippery slope: there's all kinds of stuff that can be done, the question is what is necessary to achieve your goals and what isn't necessary. The Mazworx workup on the bottom end of my SR was over $5 grand. It wouldn't be necessary for a 350whp goal, and labor/parts can add up quickly if not controlled.
Boring the block and running aftermarket pistons is ok. I wouldn't get too crazy with the bottom end, since that's not where most of the bang for the buck can be had. I suggest building it right for tolerances with good bearings, and spend the money on other stuff. There are plenty of SRs running to 400rwhp with a stock bottom end, a metal head gasket and ARP head studs (among other things not in the bottom end).
Locally my builder has had stock manifolds to 500rwhp on pro-am drift cars, and the purpose of using it was to get more torque in the midrange. Greddy/Freddy manifolds move the powerband up higher because of shorter intake runners and that may or may not be right for you: it may not gain you anything at 350rwhp, and if it does, it may not be in an area up high that you would use commonly in daily driving. If it isn't plainly obvious, spending it on a better turbo, or better intercooler piping, or into stage 1 or 2 professional head porting, or a better tune--these are the things that will pay off big time.
