"Put into the system" means exactly that. It means the DMV was notified that the car needs to undergo an a ref inspection before it is able to be operated on the road again.
I've read from others that if you are caught driving it on the road again without the inspection, the cops can have your vehicle towed.
When you buy a car in CA and want to transfer it into your name you have to provide: 1) title (Bill of Sale optional) 2) smog certificate 3) payment for sales tax + any back fees
The smog certificate is usually the responsibility of the seller. You can bring the title and pay the tax, but it will be an incomplete transfer until you provide the smog certificate. If the DMV won't let you transfer without a smog certificate, I doubt they would give you a pass without the required ref inspection.
