I have this problem too, and still haven't figured it out, but from what i gather, you're creating a vacuum inside the car when the windows are down or cracked and exhaust is entering the vehicle from somewhere in the rear. My car is totally fine with the windows up, but it sucks when they're down. I'm going to investigate my taillight gaskets next.
