Ok, so I have the clutch pilot bushing hammered flush against the auto bushing. Now after bleeding the clutch line again I can shift into every gear and it seems to drive fine. Well, the poly mounts along with the B&M shake things up a bit.

If you're wondering why I have an auto bushing hammered into the pilot bushing, read this (http://www.zilvia.net/f/showthread.php?t=59965). These kids from Lawrence installed the clutch. I read Kid Zelda said it would be crazy to use both bushings in this thread (http://www.zilvia.net/f/showthread.php?t=56881).

I really want to know if it's safe to continue driving it with both bushings in there? What long-term effects would this cause? Will it damage my motor? That's all I care about!

The pilot bushing is brass so if there's enough resistance/tension on it, it will wear down to spec, but I'd be weary of running both of them in there. That's kind of an ass way of doing things. The input shaft may be damaged a little by the pressure on it but it's a harder surface, if it's done and installed then only time will tell. The only other drawback is that if the bushings wears you'll have shavings between the disc and flywheel, that will trash the disc pretty quickly.
