I'm having some badass godzilla rain in Japan and I guess the manholes where my was parked started overflowing overnight. My car was underwater all the way to the dashboard. My engine was partially underwater, I suspect my intake was underwater.
Well, heres the problem. I start my car, the starter works and my car turns over but it seems like there is no ignition. Maybe no spark or gas. I checked the coilpacks and they're not watery. Some guys on Driftworks.com are saying my ECU is destroyed considering my interior was filled up to my glovebox.
Do you guys have any ideas? I'm trying to troubleshoot and narrow down the problem. Some directions telling me what to do and where to start will help me out so much, thanks.

damn you parking in an underground structure?
ECU might be the culprit Id open it up and dry off the board and try again if it hasnt shorted out.
Id also check out your MAFS, and look inside the intake and intercooler for water and Change your Oil
Probably pull the harness and make sure there is no water creating a short in the plugs

You're going to have to go through everything in that car. Pull all you're wiring plugs apart, change fluids in everything except coolant, and replace dozens of components. It's one thing if your ECU gets wet, but when the car sits submerged water goes everywhere. Most of your connections are water resistant, not proof. I think you'd be better off letting insurance total it out and finding a new car, that's a huge headache.

this.... not only due to damage to the electrical systems, but also during floods, a lot of times sewage/wastewater systems will overflow and be part of those flood waters, turning the inside of your car to a rather nasty place to be.

does my ecu have anything to do with getting my engine to initially start though?

It has everything to do with getting your engine to start. It controls all of your engines operating systems.

If you have to ask a question like this you are probably not experienced enough to tackle this level of overhaul. Nothing against you, but seek professional help.

If it's an S13, I'm looking for digital climate control and coupe rain visors. Just saying.
i'd say keep the car for spares, get another. you're in japan, they must be a dime a dozen...
