Flywheel resurfacing can be done in many ways, or so I've heard. Can anyone tell me what I should tell the shop to do when resurfacing my '96 sr flywheel?

any knowledgeable machine shop should know how to balance the flywheel. You should also take it to a driveshaft or axle shop or somewhere else and get it balanced. Just find out the best machine shop in your area. Then take the flywheel there, as long as the flywheel isnt a stepped (which its not)design pretty much anyone can do it for you.

Tell them, I want it resurfaced and balanced, they'll know what to do by looking at it

if you're spending 13,000 dollars to build your SR, you should just go buy a new chromoly flywheel.
