I'm lookin at a project S-13 body, but it has an auto trans and no engine. I know when people do SR swaps they put in the SR manual trans in with it, no problem. how hard would it be to setup a stock manual trans where there wasn't one before. Are there any differences from the output shaft back and will be to difficult to set up a clutch pedal and master to make it worth it?

The 5spd transmission will bolt in place with no problem, you just need to rig your pedal, set up the master cylinder and hydralic lines to the clutch. . .. I seem to recall there being a full writeup somewhere, try running a search.

There is a writeup in the FAQ on this. I also went through the conversion.
The hardest 2 parts are dropping the steering column to replace the auto brake pedal with a manual one (gotta wiggle it out alot) and drilling holes for the clutch pedal and MC. You can cut down the auto brake pedal.. but it's some badass metal and killed a whole tube of dremel cutoff wheels, and I didn't have a big grinder.
Then a distant 3rd hardest is getting the bolts on the driveshaft/lsd connection off. I had to heat and bend a wrench to get on them.
There is one bit of wiring to splice 2 wires together, and then run the tranny reverse light wires to the reverse lights (I still need to do this).
Aside from all that, this is a direct remove and replace. If by output shaft you mean driveshaft, yes, you need to replace it with a manual shaft.
