I've donde 10+ swaps but i've never taken a motor a part .
Heres the deal , i bought a motor set
Rb25det series 1, i did a compression test and i got this numbers. 150 135 145 150 150 150
So i went ahead and decided to replace all gaskets ,including headgasket , new timing belt , water and oil pump.
Today i removed the head and this is how it looks like.

Walls dont look scratch but top of the pistons and end of the wall look really dirty , is this normal or should i replaced my bottom end parts too?

Looks normal, it just carbon build up. Carb cleaner and a steel wire brush will clean it up, Or get a dremel and a wire disk will clean it right up.

As for the head, when the machine shop decks it will clean off the HG residue, you can probably have them clean the combustion chamber as well

You already taken the motor apart might as well rebuild it with new parts, get a machine shop to resurface both head and engine.
