90 5spd 137K miles

New:
timing chain/guides
Z32 fuel filter
O2 sensor
Valve cover gasket
synth oil
spark plugs/wires
cap/rotor
K&N cone filter
fuel injectors

Just removed and cleaned out intake manifold / throttle body
Cleaned PCV
Cleaned MAF
Cleaned all electrical connections
Replaced IIC
Removed AIV
Tightened intake manifold to head

My idle is just about perfect. It's a bit high when cold which is normal and settles down nicely to 750. Problem is, below 950ish the engine feels like a muscle car's, kinda stumbling, creating the car to shake. I don't understand what it could be. I can hear the exhaust kinda burbling when it starts shaking.

My only guesses would have to be either a vacuum problem or a fuel/spark problem. I just checked my plugs and they look fine. I adjusted my TPS and it was ok. Should I clean my MAF again with alcohol? Should I get a new fuel pump? I have looked for vacuum leaks and did not find any. Should I try replacing old vacuum hoses anyway? I need a new muffler badly (the one I have is basically rotten on the inside) but I don't think that would affect the idle. The catalyctic converter is fine too. I do have 3 bolts missing on my exhaust manifold resulting in a slight leak there but I doubt that would be the source.

I know lots of people have had this problem, but nothing they have done to fix their problem has worked on mine. (Yes I have searched...countless times...)

Someone help me!!!
