Ok, I just removed a vafcII from a 96 civic, and it should be similiar...what I found is that it never wanted to run my friends tune right. Well every single wire on the vafc was tapped into his ecu but not interrupting the signal...EXCEPT ONE...the fuel pressure signal...because apexi wants you to interrupt it so it can get a fuel pressure in signal, then send out its own signal...
My guess is, based on my experience, this is probably the same problem. I would suggest doing what I did when diagnosing his issues, go on apexis website and compare the wiring of your ecu (they have it all listed) to how your apexi is wired up and fix it...the easiest way to fix it(not clean, but it will allow you to fix it fastest) would disconnect the module itself, and identify any wires to the ecu that have been interupted, and cut them out of the spliced in apexi harness and connect them...
Ooorrrrrr the problem is not related to the apexi module and you have to diagnose the other problems by their symptoms
