240 GTR

Car has a redtop sr20, with a known working PFC.
So got the car running after rebuild, but cant get the PowerFC (L-Jetro) to save a basic input, such as changing the rev limiter or selecting a MAF sensor. As soon as the key is turned off, the ecu reverts itself back to the factory settings, when it should be saving the changes made with the commander. The ECU has a constant power source, both ECU power pins are getting proper voltage, and the ECU grounds are all good.
I talked to a few people and there is supposedly some sequence that the ignition switch (pin 36) and one of the ecu powers (pin 38) have to come on in, otherwise it won't hold a tune. Do any of you know more about this, or know of someone that might be able to walk me through it?
My engine and chassis harnesses are all hacked up, so I know that this is part of the problem. I have the ecu powers running off of their own relay, and the ECU has constant power, both coming directly from the battery.
I need to be in California for XDC this Saturday, and I'm coming from Michigan! If you have any ideas or help, please call me! (734) 255-5837
