s13sr into s14 sub harness question

Ok ive been helping my buddy with swapping in an s13sr into his s14. when i pulled the s14ka the engine harness had a plug to the subharness/trans harness. then two more plugs by the fuse box. now that im installing the sr we are wundering what harness to use. if i use the ka sub harness where does that plug go? i know i could plug in the two plugs by the fuse box but what about the one that originally went to the engine harness?

Use the KA harness, There are 3 plugs you wont use

one is a O2 sensor (4pin?) at the back of the tranny another is a 5th gear switch (2 pin)
and around the bellousing area is a OBD plug (6-8pin)
