Ive had this problem before and when I took the whole diff it apart, the bearings and ring and pinnion were okay. What it was is that the main bolt behind the driveshaft on the diff was loose! When that bolt is loose, the pinnion gear will slide back and forth at the diff and make whining sounds or clunks. Check to see if that bolt is loose, and make sure the tab is bent in so it wont get loose again. I hope its just that easy fix..
