Ok, I'm done replacing the clutch disc and pressure plate, now I just need to put the tranny back into place and bolt up everything. Is this how the tranny supposed to look before it goes back into place? TIA.

Nope, your throw out bearing is backwards! Pull it off the shaft and flip it around (make sure to put some grease on the shaft). And the fork should hook onto those little clips in back of the throw out bearing.

And MAKE SURE the open end of the spring clip on the TO bearing assembly points toward the ooutside of the tranny - i.e. rotate the assembly 180 degrees and flip it around as has been suggested, then slide the clip on.

Also, Does the shaft have to hook on to the little ball rod that sticks out of the transmission?
Yeah that looks correct. And the fork pivots on that little rod so just snap it in there.
