Ok here's the situation. I changed my front brakes about 6 months ago atleast and they worked perfect. I just recently did the rear brakes and up until maybe a week or so ago they worked perfectly too. I've got the 30mm aluminum brakes with OEM pads all around.

The clicking noise can be heard when I'm going slow coming only from the driver side rear and when I actually hit the brakes I can hear the clicking noise only from the front, the rear no longer makes noise. Any ideas what it could be? I have all clips and shims installed, plus I upgraded the MC already and all brake lines.

Is it like one click right when you hit the brakes? Most of the time this is caused by the pads not being snug in the bridge. You hit the brakes and the pads slide up into the bridge *click*. I know you said you have the shims installed, but I would visually check to see if they are loose, wiggle em and such.

No it's not just one click. It seems like it clicks with every revolution of the wheel.
