Are there any larger diameter MAFS's out there that could be used on an S13 SR20 without any major modification (ECU reprogramming, S-AFC, etc...)?

No.
With the Cobra, Z32, Q45, J30, etc. MAFS, you need to "trick" the ECU at the very least.
Something to consider: The flow restriction of the stock MAFS (what I'm assuming you're worried about) is not that bad. It's about a 2" hole and it only lasts for about an inch. After that, the piping is much bigger. This will have almost zero effect on your rwhp. The main reason for changing the MAFS is to accomodate more fuel and more range (stock MAFS can't read past the flow of air needed for about 275 rwhp).

I'll be upgrading the turbo, soon. I had planned on using the JWT fuel upgrade program, but it's expensive.
I should be making around 320-350rwhp when it's done, so I figure I'll need 550cc injectors, and a MAFS. I already have a pump.
Is there a cheaper, easier way to do the necessary fuel upgrades that I will be needing?

Don't, I repeat, DO NOT look for a cheap way out when it comes to tuning...GET RID OF THE MASS AIR...it is NOT a good match for turbocharging. Save your money until you can afford some type of stand-alone ignition and fuel management system. To HE!! with JWT and their stupid reprogrammed ECU...why would you not want the ability to change all your settings by yourself instead of paying those slow ba$tards to redo it everytime you change something. In the end, you would proabably spend more.
