I'm installing my vlsd. The vlsd came with 5 bolt output shaft and i just got the 6 bolt into the diff.
I noticed that the new shaft is about a millimeter longer on the passenger side and a bit shorter on the driver.

Will that be okay to use or will dirt and all the other good stuff get into the diff eventually killing it?
Would a block off plate or some protection be helpful? Any help would be appreciated.

it looks like you got the left and right output shaft switched. BTW those are 6 bolt VLSD output shaft right and not the ones out of the open diff, cause the open diff output shafts wont work.

Naw, if he had the sides switch it would be opposite of that. From the rear of the diff the right side shaft is longer vs the left side. So if he had the right side shaft in the left it would stick out big time. Conversely if he had the left shaft on the right side it would go all the way in, but not engage the gears the properly.
What is pictured there happens a lot when you take a 5 bolt diff and put 6 bolt output shafts in.
If you tap carefully with a rubber mallet you can usually get it to snug down a little more. Though that 1mm of distance is really of no consequence the gears are engaged and the seal is sealing. It will work.
