Problems:
1-When I press the clutch pedal in, there is a rattle from the transmission area. It's goes away when I let the clutch pedal out. I think is the TO bearing but I've never heard one go bad before, so correct me if I'm wrong.
2-When I'm coming to a stop, with the clutch pedal pushed in and the transmission still in gear, it makes a clunking noise and kinda feels like it's going from engine braking to free-wheeling randomly during this. I'm thinking it's the slave cylinder going out again and it's not fully disengaging. I'm going to get it up on some stands and check for leaks.
Parts Situation:
OEM clutch with 200k miles (new clutch kit coming in Thurs)
SC from parts store (getting a OEM one)
SS clutch line from SPL
New fluid in clutch system and bled
No clutch damper box
Fluid in tranny and diff were changed 3000 miles ago
If anyone needs more info just ask me. I want to figure out if I need to rebuild the tranny or just replace what I have coming already.

for one your t.o bearing is probably shot! mine went on me and it did the same shit!

Cool, I was pretty sure about that one. The second one has me kinda guessing until I have time to really get into it.

I am sure once you replace your clutch this problem will go away! When i first did my sr20 swap i was 17 and to cheap to replace the stock clutch that came with the clip i had nothing but problems! When i would put it in gear with the clutch down the car would still go forward with the rpm's like i was slowly letting the clutch out but the clutch pedal was down! i replaced the clutch and never had a problem again! good luck

New development, my clutch pedal gets stuck half way to the floor. Would this be related to the TO bearing problem or something else?
Still waiting on a flywheel to get the whole thing replaced.

Could be its a great chance to change out everything you think is a weak link. Clutch, Throw out bearing, pilot bearing, resurface flywheel and rear main seal. Your in there anyways. Great description of the problems your having. +1.

UPDATE
I replaced my flywheel and clutch last night. It turns out that the clutch plate hub had one of the metal lips holding the springs in break and there was a spring partially sticking out. The spring in the center of the larger spring was causeing the rattling and the larger spring was causing me to not be able to get into gear because it was getting stuck against the pressure plate.
The TO bearing wasn't too bad but I was getting there. The pilot bushing had was VERY thin and the whole "pack it with grease and use a socket to push it out" thing didn't work at all. There was NO lip that it could have pushed and even the tool for pulling the bushing out didn't work at first. I had to chisel a line through the pilot bearing to release it enough for the puller to work. It took forever.
When filling the tranny I bought a drill pump that some people reccommend. It didn't even move any fluid at all. I just pulled the shifter out and filled from there again. Much easier and doesn't cost a thing. Screw the drill pump.
But everything is replaced now, and it's a totally different feeling. I switch from MT-90 to MTL and the tranny is as smooth as butter. The clutch pedal is slightly softer than stock too. I wonder if it will get a littler harder with use when the clutch breaks in though.

what could happen if you dont replace the pilot bushing and just use the one thats already on there???

excessive input shaft play. You will get vibration and noise like there's a pair of rabid squirrels killing eachother in your transmission.
Plus the shaft play will cause premature wear on your input shaft bearing that's inside the tranny. And your car will shift like shit.
Change it, anytime you pull the tranny out. Costs 5 bucks and saves you buttloads of grief.

It sucks taking the thing out if you have 200k miles on it though.

yeah, i just installed the whole engine and tranny and i forgot about the pilot bushing...DAMN!!! really dont want to remove the tranny from under the car....i guess i got really excited....
