1. Are there any differences with the plugs or harness (lower harness, on the tranny) from a 1995 vs. 1996 and newer?!
2. If so, can someone elaborate?!

95-96 are different than the 97-98.

95-96 uses a 3wire rear O2 sensor, 97-98 uses a 4wire. That's the only difference.

is it safe to say:
1. My auto harness's O2 sensor plug IS in fact a 3 plug? (i haven't checked)
... meaning, that I could use that plug (from my 95 auto) WITH a 97-98 (manual) harness for my 95 car?
If you use the 97-98 harness with the 95-96.. you cant plug in the O2 sensor... and get a lovely CEL...

The O2 sensor plug is the same Auto / Manual... but the 97-98 use a different emissions that use a 3 plug O2..

well, I think that sums up what I was thinking....
i'll use the 97-98 harness, and wire in the 3 wire O2 sensor plug from my 95-96 auto harness..(for use as a 95 manual harness, which is what i need)

Correct, you'll just have an extra wire to tape off.
