Just take the damn thing off. ITs a S14 tranny, S13 drive shafts are different from the S14 driveshafts thats why your S13 drive shaft is hitting it. Just pop the rubber dust boot off, you dont really need it anyways...
I take that shiet off everytime i do SR swaps...Im not even running it on my S13 cuz my the boot somehow warped itself and my drive shaft decided to eat it.

get a dremel tool and trim the dust boot in half. If you dont own one, a saw would be fine. The metal is thin so it shouldn't take you more than 5 minutes to saw it in half. I have done this many times and its always better to keep half of your dust boot then none at all. You dont want dust in there that might clog your bearings over time do you?

I could have easily did it with a dremel tool but I didnt want to waste the bit (expensive ass hell!!!) So I just sawed it off, took about 3 minutes.
